WooCommerce Order Pending After Payment: Trace the Mismatch
If the payment provider records a successful payment but the WooCommerce order stays pending, reconcile the transaction before charging again. Then trace the gateway notification and expected order update.

All Field NotesConfirm the payment belongs to this order
Have the authorised gateway owner match order reference, amount, currency and transaction time. Check the provider’s actual payment state: an authorisation, completed capture and pending transfer are not interchangeable. A shopper’s bank notification alone may not settle that question.
Do not ask the customer to pay again while the first transaction is unresolved. Keep transaction and customer details in the private support record. If the provider confirms capture but the store does not reflect it, the investigation is the mismatch between those systems.
Read the order notes and expected transition
Open the order’s notes and status history. Pending payment, on-hold and processing represent different stages; the expected transition depends on the installed payment method. A deliberate on-hold workflow is a different case from an order that never received a confirmed payment update.
Write down the current state, the gateway’s expected state and the last recorded event. Do not mark every affected order complete. A status change can trigger stock, email or fulfilment actions, so the operational correction needs to match the verified payment and fulfilment position.
Match the payment to the pending order
Check the transaction status before retrying payment or changing the order.

Follow the provider notification into the store
For gateways that update orders through provider notifications, inspect the provider’s delivery record and the corresponding store processing record. Separate an event never delivered from one delivered but rejected, and from one processed against the wrong order.
Review endpoint configuration and recent gateway, hosting or security changes with the integration owner. A firewall rule or redirect may matter, but treat it as a finding to verify. Keep webhook secrets and full payloads private. Controlled event replay requires the provider’s supported process and a duplicate-handling check.

Keep the email problem separate
An email may be missing because the order never reached the triggering state, or because mail delivery failed afterwards. Check whether the expected status transition occurred before replacing the mail setup.
Trace message generation, handoff to the mail service and recipient delivery as separate stages. A successful test email will not repair a missing payment notification. Likewise, a correctly paid order can still have a separate delivery problem that needs investigation.
Reproduce with the gateway’s test workflow
Review the first occurrence against recent gateway, checkout, caching and security changes. Use the supported sandbox on an isolated copy to compare a normal test order with the failing path. Prevent staging from sending real fulfilment or customer messages.
Capture a short timeline with provider event, notification delivery and order-note timestamps. If the failure cannot be reproduced, keep that limitation visible while using the original private evidence. Repeated real charges do not make a useful diagnostic test.

Resolve the order and the integration separately
The affected order needs an authorised decision about fulfilment or other handling based on verified provider evidence. The integration needs a correction and a test showing the right payment event produces the expected order state.
Check whether other orders in the same period are affected through a private, scoped review. Record manual changes and any stock or notification effect. Close the incident only when the customer’s transaction is reconciled and the normal gateway path has been checked again.
Common questions
Should a customer pay again when the order is still pending?
First reconcile the existing transaction with the provider. A second attempt can create another charge while the original payment remains unresolved.
Can we mark the order complete after seeing a payment screenshot?
The authorised team should verify the provider transaction and review fulfilment implications first. A customer screenshot alone may not prove the final payment state.
Does a missing order email mean the payment failed?
No. Verify provider payment, order state and mail generation/delivery separately. They can fail at different stages.
